Metabolism Part 1: Glycolysis or the EmЬden-Meyerhoff Pathway Metabolism (from the Greek metabolas, changeaЫe) has been described as the sum total of the chemical reactions carried out Ьу biological systems. It includes processes Ьу which cells: 1) capture energy from their surroundings, 2) convert nutrients into the building Ыocks for synthesis of macromolecules such as polysaccharides, proteins, and nu­ cleic acids, 3) synthesize the macromolecules needed for cell growth and replication, and 4) degrade macromolecules to oЬtain energy or to salvage their building Ыocks for future construction. It is useful to divide metabolism into catabolic and anabo­ lic sequences of reactions or pathways. Catabolism (from the Greek katabole, throwing down) refers to processes which break down or degrade compounds into smaller, simpler molecules such as the lactate ion, ethanol, СО 2, NH3, etc. Catabolic pathways are invariaЬly accompanied Ьу а net release of free energy, and one of the goals of metabolism is to capture at least some of this energy in the form of 'Ъigh energy" compounds such as adenosine triphosphate (АТР). Anabolism (from the Greek anabole, rising up) describes sequences of reactions in which increasingly more complex molecules are synthesized at the expense of АТР. The adjective "intermediary" is often used to describe metabolism because both catabolic and anabolic processes occur in а series of small, discrete steps that pass through а number of intermediates on their way to the end product or products. There are many reasons why metabolism involves long sequences of reactions that gradually modify the structure of а compound. It is much easier for an enzyme to catalyze small changes in the structure of а substrate such as glucose than it is to ask the enzyme to Ьind glucose and simulta­ neously oxidize all six carbon atoms. Breaking metabolism into а number of small steps also makes it easier to capture some of the energy given off in catabolic reactions. It allows the cell to synthesize the many intermediates which serve as precursors for the biosynthesis of the polysaccharides, pro­ teins, and nucleic acids needed for cell growth. It provides а way of converting fats or proteins into carbohydrates, or vice versa, as conditions require. Finally, it provides а number of places where а reaction can Ье either stimulated or inhiЬited, and therefore allows the cell to exert finely tuned control over the rate of metabolic reactions. Anaerobic (literally: without air) organisms flourish in the absence of oxygen. They cannot utilize 02 in their metabo­ lism and are often poisoned Ьу its presence. Aerobic organ­ isms, on the other hand, need 0 2 to survive. 0rganisms that have the aЬility to live under either aeroЬic or anaeroЬic conditions are called facultatiue. This paper focuses on а sequence of reactions known as glycolysis or the Embden-Meyerhoff pathway. Glycolysis is the principal source of energy for anaeroЬic organisms and the first step in the degradation of glucose in aeroЬic organ­ isms. This pathway breaks down glucose to either pyruvate, lactate or ethanol and captures part of the energy released to synthesize АТР from ADP and phosphate. Blochemlcal Energetlcs Adenosine triphosphate (АТР) is the primary source of chemical energy for а seemingly endless variety of Ьiological processes. It fuels processes as diverse as Ьioluminescence; the transport of ions and molecules across cell membranes; the contraction of muscles; the synthesis of carbohydrates, fats, proteins, and nucleic acids; and both N2 and СО2 fixa­ tion. Although we call АТР а "triphosphate", it is actually an acid anhydride like acetic anhydride. о о о 2 СНз-�-ОН - СНз-�-0-�-СНз + Н2О acetic anhydride acetic acid АТР is а mixed anhydride made Ьу condensing adenosine monophosphate (АМР) with а phosphate ion (НРО 42- or Н2РО4 -, depending on рН) to form adenosine diphosphate (ADP). If we let the symbol "Ad" stand for adenosine, this "phosphorylation" reaction can Ье written as follows, о о 1 о 1 1 Ad-O-P-02- + Н-О-Р-02- + н+ 1 о АМР о 1 о1 1 1 Ad-0-P-0-P-03- + Н2 0 о AnaeroЫc versus АеrоЫс Processes When you consider the number of reactions each cell car­ ries out, the number of different cells within even the sim­ plest plants and animals, and the vast differences between species of plants and animals, the amount of information needed to describe metabolism would seem virtually limit­ less. Fortunately, metabolism is simplified Ьу two factors. First, metabolism exhiЬits only minor variations within the cells of а species, or even among the myriad cells of different species. Second, metabolic processes are coupled through а backbone of essential reactions that can Ье organized into pathways such as "glycolysis", and an understanding of а limited number of these pathways can yield а great deal of information about the entire process of metabolism. lt is often useful to distinguish between anaeroЬic, aero­ Ьic, and facultative organisms when discussing metabolism. о ADP Phosphorylation of the diphosphate then gives the triphos­ phate (АТР), о 1 о о1 о1 1 Ad-O-P-O-P-0 3- + НРО/- + н+ ADP о о о 1 о 1 о1 1 1 1 Ad-O-P-O-P-O-P-04- + Н2 0 о АТР can Ье written for the products of these reactions than for the reactants, and hydrolysis therefore increases the reso­ nance staЬilization (4). The only way for anaeroЬic organisms to synthesize АТР is to make "super high-energy" phosphates which are even less staЬ!e to hydrolysis than АТР or ADP. The key to understanding the role of АТР in metabolism is appreciating what is meant when АТР is referred to as а ''high energy" phosphate. Phosphate esters such as glucose 6-phosphate and anhydrides such as АТР are unstaЫe to hydrolysis. Before we can compare their free energies of hydrolysis, however, it is important to recognize that а strict adherence to the definition of standard state causes prob­ lems when dealing with biological systems. The standard state for reactions involving the н + ion would have ан + ion concentration of exactly 1.000 М. This is clearly unrealistic for Ьiological reactions which are much more likety to occur near рН 7. The "standard state" for Ьiochemical reactions is therefore defined as рН 7, and this convention is indicated Ьу using the symbol да 01 instead of да 0 • The difference between да 0 and да 01 for а reaction which liberates or consumes а single н + ion is 40.0 kJ/mol. The standard free energy of hydrolysis of а typical phos­ phate ester such as glucose 6-phosphate or fructose 6-phos­ phate is roughly 15 kJ/mol. The free energy of hydrolysis of АТР to ADP (or ADP to АМР) is twice as large. АТР4- + Н2О � ADP3- + НРO42- + н+ дG 0 ' = -31 kJ/mol АТР and ADP are therefore often referred to as "high­ energy" phosphates because the energy stored in one of these 'Ъigh-energy" phosphates is large enough to drive the phosphorylation of а sugar such as glucose or fructose. glucose + АТР � glucose 6-phosphate + ADP да 01 = -16.7 kJ/mol There are several reasons why the standard free energy of hydrolysis of either АТР or ADP is unusually large. At а typical physiological рН, the polyphosphate backbone car­ ries а number of negatively charged oxygen atoms, which repel each other strongly. Hydrolysis of АТР to ADP and phosphate ion, or ADP to АМР and phosphate, alleviates some of that repulsion (1). Hydrolysis also increases the total ionic charge, да 0 ' = -31 kJ/mol Enzyme Nomenclature Before discussing the individual steps in glycolysis it might Ье useful to look at the nomenclature of enzymes. Most enzymes are named Ьу listing the substrate and then the type of reaction they catalyze. An enzyme that oxidizes alcohols to aldehydes Ьу removing hydrogen, for example, would Ье called an alcohol dehydrogenase. An important class of enzymes for discussions of interme­ diary metabolism are the kinase enzymes, which catalyze the transfer of а phosphate from АТР to an alcohol to form а phosphate ester or phosphomonoester. АТР ADP о 1 R-0-H � R-O-P-0 2- + н + 1 о The phosphorylation of one of the -ОН groups on glucose to form glucose 6-phosphate, for example, is catalyzed Ьу en­ zymes known as hexokinase and glucokinase. Mutase en­ zymes, on the other hand, catalyze the internal transfer of а phosphate within а substrate, such as phosphoglyceromu­ tase which converts 3-phosphoglycerate to 2-phosphoglycer­ ate. An isomerase catalyzes the conversion of one isomer to another. Isomerase enzymes may catalyze reactions that in­ volve oxidation-reduction, such as the conversion of an alde­ hyde (glucose 6-phosphate) into а ketone (fructose 6-phos­ phate), but there is по net change in the oxidation state of the substrate. Dehydrogenase enzymes catalyze reactions in which there is а net change in the oxidation state of the substrate. Although the reactions catalyzed Ьу а dehydro­ genase are usually reversiЫe, they are always named in the direction of oxidation. Reduction of acetaldehyde to etha­ nol, for example, is catalyzed Ьу the enzyme alcohol dehy­ drogenase. Glycolysls Glycolysis (literally: glucose dissolution) is а sequence of 10 or 11 enzyme-catalyzed reactions shown in Figures 2 and 3 that degrade а molecule of glucose into two molecules of either pyruvate, lactate or ethanol, with the net synthesis of two molecules of АТР. Step 1: Phosphorylation of Glucose The first step is an enzyme-catalyzed phosphorylation of glucose at С6 to form а phosphate ester. glucose + АТР hexoki and therefore the contribution of solvation to the free energy of the products (2). The free energy associated with the reaction between the н + ion given off during hydrolysis and the surrounding buffering medium also drives these reac­ tions to completion (3). Finally, more resonance structures + н + � pyruvate + АТР nas") glucose 6-phosphate + ADP да 0 ' = -17 kJ/mol Although this step consumes а molecule of АТР, it has the advantage of labeling the glucose molecule with а highly charged phosphate group that helps subsequent enzymes recognize and Ьind the appropriate substrates (5). Step 2: lsomerization of Glucose 6-Phosphate Step 4: Cleavage of Fructose 1,6-Diphosphate Glucose 6-phosphate is then converted from an aldehyde (aldose) into а ketone (ketose). In the presence of base, aldehydes or ketones with an a­ hydrogen can undergo а reversiЫe reaction known as an aldol condensation. glucose 6-phosphate phosphoglucoisomerase fructose 6-phosphate да 01 = +2 kJ/mol The equilibrium constant for this reaction slightly favors the starting material (Кс = 0.4), but the reaction readily pro­ ceeds to the right due to the relatively large quantities of glucose 6-phosphate which build up in the cell. The reaction is constantly pulled to the right, however, as the products of this reaction are consumed in subsequent steps. Step 5: /nterconversion of Triose Phosphates Dihydroxyacetone phosphate and glyceraldehyde 3-phos­ phate are both triose (С3 sugar) phosphates. Although DHAP cannot enter the second half of the glycolytic path­ way, it can Ье converted into а second molecule of glyceral­ dehyde 3-phosphate Ьу an isomerase enzyme. dihydroxyacetone phosphate triose phosphate isomeras":э glyceraldehyde 3-phosphate дG 0 ' = +7.66 kJ/mol The net effect of the first five steps of glycolysis is to split а molecule of glucose into two molecules of glyceraldehyde 3phosphate with no net change in the empirical formula, (СН20)п, and therefore no net oxidation or reduction. Step 6: Oxidation of G/yceraldehyde 3-Phosphate Although the primary goal of glycolysis is the production of АТР, the first five steps consume two molecules of АТР. The sixth step sets the stage for а reaction that produces two molecules of АТР, and therefore brings us to the break-even point. In this step, glyceraldehyde is oxidized and then phos­ phorylated to give an асу! phosphate known as either 1,3diphosphoglycerate or 3-phosphoglyceroyl phosphate. glyceraldehyde 3-phosphate + NAD+ + HPOi1,iose phosphate dehydrogenase 1,3-diphosphoglycerate + NADH + н+ ) дG 0 ' = +6.3 kJ/mol Enzymes do not oxidize or reduce а substrate directly, they only catalyze oxidation or reduction reactions. The oxidizing agent in this reaction is а coenzyme known as nicotinamide adenine dinucleotide (NAD + ) which binds to the triose phosphate dehydrogenase enzyme and picks up а hydride (Н:-) ion to form the reduced coenzyme NADH. The second hydrogen atom removed from the substrate in this oxidation is released into solution as а н + ion. Step 7: Synthesis of А ТР 1,3-diphosphoglycerate + ADP ------� 3-phosphoglycerate + АТР дG 0 ' = -18.8 kJ/mol 1,3-Diphosphoglycerate is а "super high-energy" phos­ phate which transfers а phosphate to ADP to form АТР. It should not Ье surprising that 1,3-diphosphoglycerate has an unusually large free energy of hydrolysis. The repulsion between electrons in the асу! phosphate group at С 1 is very similar to the repulsion between electrons in the polyphos­ phate backbone of АТР that enhances the free energy of hydrolysis of that compound. Furthermore, the 1,3-diphos­ phoglycerate ion contains two highly charged phosphate groups in close proximity. The net effect of steps 6 and 7 is to capture in the form of АТР some of the energy released when an aldehyde is oxi­ dized. Because two 1,3-diphosphoglycerate ions are formed for each molecule of glucose consumed, this step generates two molecules of АТР which compensate for the АТР con­ sumed in steps 1 and 3. Step 8: lsomerization of 3-Phosphoglycerate Ву transferring а phosphate group from Сз to С 2, this step sets the stage for the synthesis of another super high-energy phosphate. 3-phosphoglycerate phosphoglyceromutase 2-phosphoglycerate ) дG 0 ' = +4.44 kJ/mol Step 9: Dehydration of 2-Phosphoglycerate Dehydration of 2-phosphoglycerate yields phosphoenol­ pyruvate (РЕР). 2-phosphoglycerate enolase) phosphoenolpyruvate + Н 2О дG 0 ' = +1.8 kJ/mol This is one of the most beautiful metabolic reactions. The overall free energy of reaction is negligiЬly small, and yet the reaction converts а low-energy phosphate (дG 0 'hyd = -18 kJ/mol) into а super high-energy phosphate (дG 0 'hy d -61.9 kJ/mol) сараЬlе of transforming ADP to АТР. Step 10: Synthesis of А ТР Keto-enol equilibria lie heavily on the side of the ketone. Rearrangement of phosphoenolpyruvate to the keto isomer therefore provides enough driving force to transfer the phos­ phate group from РЕР to ADP to form АТР and the pyru­ vate ion. phosphoenolpyruvate + ADP pyruva1e kiпase,, pyruvate + Р АТ дG 0 ' = -31 kJ/mol Because two phosphoenolpyruvate ions are produced for every molecule of glucose that enters the glycolytic pathway, the net effect of this step is the synthesis of two molecules of АТР. One molecule of АТР is consumed in each of steps 1 and 3 of glycolysis, and two molecules are produced in each of steps 7 and 10. The overall energy balance for glycolysis is therefore 2 АТР per glucose. Step 11: Reduction of Pyruvate One more step is needed to complete the glycolytic path­ way. Oxidation of glyceraldehyde 3-phosphate in step 6 was accompanied Ьу the reduction of NAD + to NADH. NAD +, like other enzyme cofactors, is present at only low concentra­ tions in the cell. Glycolysis must therefore contain а step in which NADH is oxidized back to NAD+ . AeroЬic organisms can recycle NADH to NAD+ Ьу reduc­ ing oxygen to water. AnaeroЬic organisms achieve the same goal Ьу reducing the pyruvate ion to either the lactate ion or ethanol. Reduction of pyruvate to lactate occurs in anaero- bic organisms such as the lactate bacteria responsiЫe for turning milk sour. It сап also occur in aerobic tissues such as skeletal muscles when the demand for oxygen exceeds the rate at which it сап Ье supplied. + lactatedehydrogenas ") pyruvate + NAD H + н lactate + NAD+ дG 0 ' = -25 kJ/mol Reduction of pyruvate to ethanol occurs in alcoholic fermen­ tation. The first step in this process involves an irreversiЫe enzyme-catalyzed decarboxylation of pyruvate to form acet­ aldehyde, pyruvate pyruvate decarЬoxylase ) acetaldehyde + СО2 which is then reduced Ьу NADH to ethanol. acetaldehyde + NADH + н+ alcohol dehydrogenaae ethanol + NAD+ Тhе Efflclency of Glycolysls The standard free energy of reaction for the degradation of glycose to the lactate ion (-197 kJ/mol glucose) is only а small fraction of the energy availaЫe when glucose is oxi­ dized to С0 2 and Н 20 (-2,870 kJ/mol). The beauty of gly­ colysis, however, is that it liberates this energy in the ab­ sence of any net oxidation or reduction. One end of the lactate ion (-СО2-) is oxidized relative to glucose, while the other end (-СН3) is reduced. Perhaps а better estimate of the efficiency of glycolysis can Ье obtained Ьу calculating the fraction of the energy liberated during glycolysis that is captured in the form of АТР. Many biochemists do this calculation Ьу dividing the standard free energy of hydrolysis of the АТР synthesized in the pathway (2 mol АТР Х -31 kJ/mol) Ьу the overall free energy of reaction (-197 kJ/mol) (6), which gives an efficien­ cy of roughly 30%. This calculation is misleading, however, because physio­ logical concentrations of glucose, lactate, АТР, ADP, etc., are so far from the standard state. If we correct the free energy of reaction for the degradation of glucose to reflect concentrations of glucose (5 mМ) and lactate (2.9 mМ) in а typical cell, such as а red Ыооd cell (7), we obtain а value of дG' for this reaction of approximately -210 kJ/mol. If we do the same correction for the free energy of hydrolysis of АТР, using typical red Ыооd cell concentrations of АТР (1.85 тМ), ADP (О.138 mМ) and phosphate (1 mМ) (7), we get estimates of дG' on the order of -55 kJ/mol. This corre­ sponds to the capture in the form of АТР at physiological concentrations of more than 50% of the energy given off during glycolysis (5). Other Carbohydrates as Sources of lntermedlates for Glycolysls Other carbohydrates besides glucose сап enter the glyco­ lytic pathway. Fructose, for example, сап Ье phosphorylated to fructose 1-phosphate Ьу а kinase and then split Ьу aldol­ ase into dihydroxyacetone phosphate and glyceraldehyde. DHAP сап then Ье converted into glyceraldehyde 3-phos­ phate Ьу the triose phosphate isomerase enzyme, while glyc­ eraldehyde can Ье phosphorylated to glyceraldehyde 3phosphate Ьу а kinase. The first step in the degradation of galactose involves phosphorylation Ьу а kinase to give galac­ tose 1-phosphate, which is epimerized to glucose 1-phos­ phate and then converted to glucose 6-phosphate Ьу а mu­ tase enzyme. In times of plenty, excess carbohydrates in plants and animals are converted into glucose that is stored as starch or glycogen. When needed as а source of energy, these polysac­ charides enter glycolysis through the action of two enzymes, glycogen (or starch) phosphorylase, which cleaves individual glucose molecules from the polysaccharide chain to form glucose 1-phosphate, and phosphoglucomutase, which transforms this intermediate into glucose 6-phosphate.
